If I want to duplicate a site, and change various elements… but keep the resources and site separate from the old version, what’s the best way to go about that? Should I just copy the whole folder and change the name? Or do a Save As… and create a new folder… I realized that after copying some sites and changing the name, the Site folder was still listed as the old version???

I think the trick is to change the Site Folder before doing a Save As.
You should then have two separate versions of the same site, each with
its own Site Folder - giving you one in which to make changes.
If you did make a Save As without changing the Site Folder , as long
as your old and new Freeway documents are two separate ones, all
changed pages made in the second one are republished, but you should
be able to reverse this by republishing from the first. So all will
not be lost!
