That means you are publishing into a folder that has pages from some other Freeway document, or you changed the names of the pages at some point. Freeway is just telling you that there is content in your site folder that does not match what you are about to publish.
If you are saving you published pages in the same directory as the original Freeway document, don’t. Create a separate directory just for publishing your page output into.
From outside of Freeway just create a folder and name it whatever is appropriate. Then open your Freeway document and go to Document Setup under the File menu. Right in the middle of the dialog box that opens is a big “Select” button. Click on that and navigate to the folder you just created and select it, click Choose, then OK.
Now every time you publish that Freeway document the published pages will go into the new folder.
After creating the new directory I received the same error message and again after clicking OK, freeway crashed.
I looked in the folder I created and the files had been sent to it. Do you know why it’s telling me that it is overwriting HTML files when there aren’t any other ones in that folder?

Could you run this small sanity-checking process? Open the Disk
Utility application (found in your Utilities folder), select your
hard disk in the lit on the left and then click the Repair Disk
Permissions button.
I ran the disk utility application and restarted my computer. Once it started, I attempted to preview my site in safari and I got the same error message:
“One or more HTML files which do not belong to this site will be overwirtten. Do you want to continue?”
I clicked OK and freeway crashed.
does anybody have any idea why this is happening, I started from scratch and rebuilt my site again and it is still happening.
I would recommend going to the File>Document Setup dialog and changing
your Site Folder by clicking the Select button. Make a brand new
folder for it outside of the existing Site Folder. Once you have done
this go to the Edit>Resources dialog and click the Resample All button.
Try publishing again to see if the problem persists, if it does then

This happens to me also on a regular basis. I know 100% that the publish-folder is untouched…
Dumb as I am, I ignore the warning, and publish anyway. Never had any problems with it.
(like a site that acts strange ore something) I consider it as one of those ‘softwarethings’ that happen sometimes…

I am having the sam e problem,
After my computer crashed(bad battery and than cable knocked out) I restarted and went to do some work.
Found my changes had perished. Reset them and saved
went to publish and received the aforementioned Freeway crash.
I believe it is related to a corrupted file.
How do I get around th problem.
Rebuilt permissions
ran techtool and disk utility. Not problems found.
created new folders 3 times.
still crashing.
