Intaglio and FlowJo

Like many other Flow Cytometrists, I use Intaglio to “dress up” graphical output from a most excellent flow cytometry data analysis application called FlowJo http://www.flowjo.com/
The layouts created with FlowJo are pretty good, but there are some important things that one cannot do to get the layout to the point where it is good enough for publication quality (manuscripts and grant submissions). Because FlowJo now can output scalable vector graphics, Intaglio is a perfect match for it. One issue with FlowJo is that it’s layout editor does not offer support all unicode characters (just the non-extended set). While some of the mathematical symbols (≥, >, ≠, ±) can be used, the Greeks that we frequently need (α, β, γ, ζ etc.) cannot. While it is clear that the output can be generated in FlowJo and then these characters can easily be added in Intaglio, one issue I am having is that some of the keyboard commands I frequently use such as [opt-m] for the Greek mu “µ” are accepted by FlowJo, but then Intaglio will not open the output svg files (“Can’t complete this command. The file is empty.”) that have been exported with these characters in them. This seems to be a recent issue and I was curious if anyone else had encountered it. I don’t know whether this is a FlowJo issue, or one with Intaglio. The folks at FlowJo (TreeStar software) have always been very good about bugfixes and regular updates, and they suggested that in addition to reporting the issue to them, that I also look into the Intaglio side. Any thoughts?

FWIW, I just created a “mu test.svg” from within Intaglio itself, which Intaglio then reopens normally. Does this work for you? Did you try to reopen your FlowJo file in another application, even on a PC?

There is no issue with files created by Intaglio. I can save as SVG and then reopen at will. It is just when I export from FlowJo that the files will not open if they have greeks or other extended charters in them. As for opening on a PC, I have created a layout file in FlowJo and exported it as an SVG to my Parallels Desktop version of Windows XP. I have also created an intaglio file with a large “µ” in it and placed it with the exported layout file on my virtual XP desktop. My issue is that not being a PC user, I am unsure as to which sort of picture-viewing PC program should be able to open an SVG file. Anything free or that comes along with the Windows XP installation?

I believe the Amaya editor will open .svg files on any machine -Amaya being the W3C-offered “standard” html editor

Looks like issue is with the exporting function in FlowJo. On the PC, layouts exported from FlowJo can be viewed with an Adobe SVG viewer plugin for IE, but they still do not display the extended characters that were placed in the layout file. Apparently instead of displaying a file with only some of the characters in it, Intaglio prefers to not open the file at all. Probably better that way. Will have to contact the folks at TreeStar (makers of FlowJo) to report the bug.
