Try copying the shape(s) that you are interested in and pasting it/them into a new document, then perform the function that you want. Usually works for me. Otherwise, if your shape is really complex, try spitting it so that the parts that you want to modify are simpler, then joining the components back together again.
Make sure that all arcs are converted to curves, and that all strokes are closed, otherwise the program gets really confused. Other vector packages can get upset by this sort of thing, but Intaglio seems more prone than most.
