In my master page I place the menu items other where I want and then when I preview or publish the site those elements are far placer upwards…
The master page is aligned in the center with no padding.

Your problem is due to the placing/positioning of the background graphic
It should be set to
Horizontal: Centre
Vertical: Top
But make sure that your bg graphic is tall enough so that it doesn’t actually need to tile
What is happening on your page is that the graphic is trying to remain centered no matter what size the browser window.
There are other ways to do this depending on the layout of your page but this should work for you.
