Greetings, does anyone know if Freeway Pro’s document wide setting to obfuscate emails, also obfuscate them in any links. i.e., selecting html text, command-K, adding a mailto: link?

Yes. It runs across the entire published HTML file, after everything else is done.
As an aside, this is why it causes major problems if you have PHP or Ruby code in your Freeway page that includes anything that looks like an e-mail address. That gets the treatment, too, so you have to disable the feature and manage your obfuscation elsewhere if you are putting code into your page.
