Have you checked your Mac’s clock recently? Are your source files (the ones you use in the layout, like pictures or movies) stored on a file server, rather than on your Mac? Does any other application update or overwrite those files? Have you restored anything from TimeMachine or another backup lately?
Freeway maintains an Alias-like link to the original files you use in your document, and if they change at all, the page(s) upon which they appear will be marked as “dirty” and require uploading.
Other things which can taint all pages in your site include changing colors, fonts, or anything to do with a Master Page, particularly if you use external stylesheets in your publishing preferences.
When you upload your site, does the process complete entirely? There’s a file that gets written after each update of your server, and it stores the timestamps of all the files that Freeway has added to your server. When you initiate an upload subsequently, that file is compared with the current state on the server as reported by the server. If they don’t match within a certain number of seconds, the server is deemed to be stale and the page and all associated resources are uploaded again. It is extremely rare for a server’s clock to be off, but I suppose it can happen.
