Is Slideshow a flash based program? Is there a way for people who have ipads/no flash to see the galleries? Is it even an issue? I just got a complaint from someone looking through my desperately-needs-to-be-updated website that has flash based galleries.

If you mean Showcase that ships with Freeway 5.5 (Pro and Express - more here: http://www.softpress.com/tour/new-in-freeway-55/) then no. Showcase uses a JavaScript library to show the images so is compatible with all modern browsers including those on the iPad, iPhone and iPod Touch.
Looking at the galleries on your site (http://www.melissaklein.com/) I can see that they’ve been created with BannerZest and are all Flash based. If you need users on iOS devices to see your galleries I’d recommend making a start of transitioning the galleries over to Showcase or a similar (JavaScript based) method.
