I’ve got a bunch of resource folders for HTML5 animations that have to reside in the same subdirectories as the page that displays the animations.
Is there a way to link these files so that they automatically upload along with the site?

Not folders - none of the FW actions that allow additional uploads along with the FW page/html allow folders to be uploaded. You can upload individual files using actions.
There is a workaround though.
If you want to upload files into a folder - call it ‘my_resources’ for the sake of argument then do the following.
In the FW site pane create a new folder called ‘my_resources’ in that folder create a new page - what you call it is irrelevant.
On that page use an instance of the Upload Stuff (Page action) or Extra Resources (Item action) actions
Then in the action dialogue set the files you want to upload and use the Destination ‘With Html Files’
The result will be a folder called ‘my_resources’ with an html page inside and all the files you chose.
