IN the FWP 6 Save dialog there are two yellow FWP icons at the bottom. What is the difference between the two?

No. This feature has been in Freeway for a while now and simply allows you to save the current file as a regular file or a stationery pad. A stationery pad file is a Finder-aware template file so, when opened, it will create a copy of the file before letting start work on it. You can turn the feature off for a file by checking or unchecking the option in the File > Get Info window for a given file.
In terms of functionality it is pretty much exactly the same experience as saving a Freeway file as a template although the Finder handles the duplication rather than Freeway.
Regards,
Tim.

The one with the curled page corner is a Template, the other is a normal document. These features are provided by Mac OS X to all applications, not all applications provide an interface like this. This feature has been present in Freeway since version 1.
The idea of a Mac OS Template is that you save a document as a template, now each time you open it, you actually get a new “Untitled N” document with all of the properties of the template you saved initially. It’s a way to jump-start the creation of a complex document without having to go through all of the configuration steps.
