Very easy now to integrate jQuery with Freeway scripts ( Prototype ) together. The official jQuery documentation did confuse me jQuery.noConflict() | jQuery API Documentation
I stumbled upon this Indian YouTube quick tutorial and now have all jQuery working seamlessly with Freeway, I hope this helps someone as it did me.

Just be aware of the dark side of this – while I think this is a
clever solution, don’t get me wrong. The Prototype library is about
50KB, script.aculo.us is about 200KB all in, and jQuery is about 60KB.
That’s all before you start adding your own HTML and scripts and
Resources. Your page can get top-heavy very quickly.

Thanks Walter, scripts are zipped … it’s a heavy media site and I am using http://www.maxcdn.com/ to help me on bandwidth charges.
