What is the protected folder called?
I suspect the issue is that there is a Resource on these pages that is being referenced within your protected folder - hence the login request. FW does its best to reuse images and this is probably what is happening.
I have found in the past that the best way to deal with folder protection is to create a separate FW doc for the contents of the Protected folder however if we can track down which Resource(s) is/are causing this you can probably sort it out.
One way i think is to use the With Html Files from the Resources picker in File>Document Setup under the Output Tab
