I do something vaguely similar where members can upload a variety of file types (controlled by me) using a (slightly modified) file manager. Although the upload process is slightly different the end result is essentially the same.
Ideally your file uploads would be stored outside the site root where they could automatically be scanned and if necessary, quarantined. When I say “outside” it could be above the site root (same server) or even better, on a completely different server where there is no way infected files can cause problems. For example, Amazon “dumb” storage.
While not excessively difficult to setup it would require a fair bit of tech work.
If you decide to upload straight to your site root then at least make sure your host has some sort of (manual) virus scanner in place so you can run it daily.
