I don’t know what your comfort level is with hand-coding, but it would appear from a quick read through the third section that there is a lot of it in your future if you want to convert a Freeway design into a Magento template.
To be clear, you don’t insert Magento into your pages like you would the Mals cart stuff that is built in to Freeway, rather you generate a static HTML page for the outer template, then make HTML fragments for each of the modules (an individual product in a search results listing, a product detail, etc.) and you have to name these files a particular way and store them in a particular folder hierarchy, which also means there’s plenty of massaging of image paths in there for your hand-coding pleasure.
My recommendation, if you want to use this package, is to find a template out there (even a commercial one – seriously, it will be cheaper than your time) that is “close enough” to what you want your site to look like, and then morph the rest of the site to match. Make the sorts of changes that can be wrought in Photoshop – new header graphics with your client’s logo, tweak colors in the stylesheet to match brand livery, and then call it a day. You will be pushing a Sisyphean rock up a hill to do otherwise.
