[Pro] Managing local site files

I have just put together my first site using Freeway - www.meridian-marquees.com/new/ - I have struggled with Dreamweaver for years and was impressed how quickly I could put this site together, using the actions to add functionality that I could NEVER attempt to implement in DW. So here it is, this may be a stupid question but how do you all manage the local files that you have used to put the site together? I am used to creating optimised graphics and saving to the website links folder. But I have used Freeways ability to import native files so files are all over the place. And as FW generates the code and all the graphics and only puts them on the site. How can I gather the related local source files - is there a package option? I concerned I will loose the link to the files if I start to move them around to tidy up etc. What is best practice??
