Well. I have made a site with FW6 and i just downloaded fw7 for all my future sites, so i only want the old sites to open with FW6 and the new sites to open with FW7

Oh, to avoid accidentally open ‘legacy’ documents with the current Freeway7?
So, it’s not possible to open/edit anything by accident.

So I will have to manually open an old site in FW6, there is no way to automatically having it open with FW6 then

Double-click (…) will result in opening the document in the most current app there available. I think (I’m not sure yet) that in the Finder environment it could be possible to apply an specific app to a document via the Info window (Cmd+I).

Freeway documents by default all have the same extension, which will make it impossible to do this in batch.

I’ve tried it, and no go.
You indeed have to ‘manually’ open the FW6 documents with FW6.
